Seven years have passed since Logan, also known as Wolverine (Hugh Jackman), parted ways with the X-Men after the tragic death of Jean Grey (Famke Janssen). Haunted by the weight of having to end the life of the woman he cherished, Logan seeks solace in the vast expanse of the Canadian wilderness, embracing a solitary existence as a hermit. The burdens of his past continue to weigh heavily on him, including the haunting memories of his involvement in the Nagasaki bombing of 1945, where he saved the life of Ichirō Yashida.

Amidst his internal turmoil, a brawl in a local bar serves as a catalyst for change. Yukio (Rila Fukushima), a determined tracker, discovers Logan's secluded retreat and implores him to journey to Tokyo. Reluctantly, Logan embarks on this unexpected adventure, compelled by Yukio's persistence and the prospect of confronting Yashida, the man whose life he once saved.

Upon arriving in Tokyo, Wolverine encounters Yashida (Hal Yamanouchi), who harbors a desire to reciprocate by transferring Wolverine's immortality to himself, seeking relief from his terminal cancer. Wolverine adamantly declines Yashida's offer. Subsequently, he reunites with Shingen Yashida (Hiroyuki Sanada) and Mariko Yashida (Tao Okamoto), the latter whose life he once saved from a suicide attempt. That night, as Logan wrestles with haunting dreams of Jean, Viper (Svetlana Khodchenkova) clandestinely injects a robotic parasite into his body, compromising his regenerative abilities. The following morning, Logan mourns at Yashida's funeral, where he intervenes to rescue Mariko from Yakuza assailants with the assistance of Kenuichio Harada (Will Yun Lee), a skilled archer and Mariko's former lover who still harbors feelings for her. Amidst the chaos of battle, Logan sustains multiple gunshot wounds and discovers his healing factor faltering.

Escorting Mariko to safety, Logan boards a bullet train where they are confronted by Yakuza assassins. Logan dispatches them before seeking refuge in a nearby motel. As Mariko rests, Logan keeps vigil in the rain, succumbing to his injuries after a hallucination of Jean Grey overwhelms him.

Logan regains consciousness to discover Mariko seeking aid from the motel owner's grandson, who happens to be a veterinarian, to patch up his wounds. Meanwhile, Viper and Harada convene, with Viper showcasing her abilities to him. Harada is then tasked with locating Logan and Mariko.

Taking refuge in Yashida's southern estate, Logan and Mariko's bond deepens, prompting Logan to open up about his tumultuous past, including his experiences during the war and his enduring love for Jean. Meanwhile, Yukio experiences a harrowing vision of Logan's demise, prompting her urgent attempt to warn him. Tragically, Yukio's warning comes too late, as Mariko falls into the clutches of the Yakuza, orchestrated by none other than Mariko's own fiancé and the corrupt Chief of Justice, Noburo Mori (Brian Tee). Shockingly, it's revealed that Shingen had orchestrated Mariko's kidnapping.

Mariko is forcibly brought to her father, Shingen, at the Yashida Corporation's headquarters, where he unveils his sinister intentions to eliminate her, believing himself entitled to the family empire. However, Mariko's salvation arrives in the form of Kenuichio and the skilled ninjas of the Black Clan, accompanied by Viper, who administers a lethal poison to Shingen. Rescued from the clutches of her treacherous father, Mariko is spirited away to a research center situated in the birthplace of Yashida.

Accompanied by Yukio, Logan infiltrates the Yashida Corporation, where he makes a startling discovery: a parasitic organism attached to his heart, mirroring the affliction suffered by Yashida. Determined to rid himself of this deadly intruder, Logan begins the extraction process, only to be interrupted by the arrival of Shingen. In a fierce confrontation, Yukio valiantly defends Logan as he undergoes the procedure. Tragically, Logan succumbs to clinical death during the extraction, only to miraculously revive with his healing abilities fully restored. In a swift retaliation, Logan dispatches Shingen. With Yukio by his side, Logan tracks Harada and Viper to the research center where Mariko is held captive. However, their mission takes a perilous turn when Logan is ambushed and captured by Harada and his ninja clan.

Logan finds himself ensnared in Viper's diabolical contraption, designed to extract his immortality. As Viper unveils her nefarious scheme, she introduces her associate, the Silver Samurai, wielding an adamantium sword capable of charging up to amplify its cutting power, posing a dire threat to Wolverine's claws.

In a daring bid for freedom, Mariko persuades Harada to aid her escape. Together, they manipulate the machine holding Logan, directing it into the path of the Silver Samurai's sword strike, shattering it and liberating Logan. Recognizing the gravity of his actions, Harada allies himself with Wolverine and Yukio, but tragically meets his demise at the hands of the Silver Samurai. Yukio arrives just in time to dispatch Viper, ending her villainous reign by hanging her. Meanwhile, Logan engages in a fierce battle with the Silver Samurai, who succeeds in severing his adamantium claws and extracting his immortality, revealing himself to be Yashida. With Mariko's intervention, Yashida meets his demise at the hands of Wolverine. As Logan's bone claws begin to regenerate, he experiences one final hallucination of Jean, signaling his acceptance of her death and his resolve to move forward.

With Mariko assuming the mantle of CEO at Yashida Corporation, she bids a heartfelt farewell to Wolverine, expressing her desire for a future reunion. Boarding the plane alongside Yukio, Logan is gently reminded by his steadfast bodyguard of their enduring bond as they embark on their journey onwards.

In a post-credits scene set two years later, Wolverine finds himself at an airport, where a television advertisement touts the advancements of Trask Industries in robotics. Suddenly, he is confronted by Magneto, whose powers have returned, warning of a looming threat to mutantkind. Skeptical, Logan questions why he should trust Magneto, to which Magneto retorts that trust isn't necessary. Just as tensions escalate, Professor X intervenes, offering reassurance to Logan. Perplexed, Logan queries how Xavier is alive, prompting Xavier to remind him that extraordinary abilities extend beyond just Logan himself.
